New batteries...need help!

I have a 48V club car. I just replaced all the batteries. I had one wire (red)that went to the charger connection , it was hooked up to the neg instead of the positive, as a result the charger would not charge. I changed it over after viewing the wiring diagram on this site. Thank you. Fixed it. I am charging for the first time. My charger is still on after about 6 hours. There is a fair amount of heat coming from the battery compartment. Is this normal?
Should I unplug the charger? How long should the first charge take? Any other suggestions? Under these circumstances?

Trojan says to charge the batteries after 15-30 minutes of run time for the first 10-15 charge cycles. After that they're broken in. You should charge them before the first use and keep them charged and they'll last you a long time. Try not to let them get below 50% charge.

The length of time it takes to charge varies a lot depending on how old the batteries are, how far they're discharged, etc. It shouldn't be hot under the seat while charging. Where's the heat coming form.

The heat was coming from under the seat in the battery compartment. That has ceased. But now the charger seems to be running and not shutting off automatically as it normally does. Tonight it poped a breaker in the house circuit. I took the cart out for a run tonight and it runs but doesn't seem to have full power, espically when it is in the grass. Do the batteries need to be broken in and charged a bit at a time? Could there be some sort of solinoid or regulater that is malfunctioning causing the heat and or the charger not to cut off when the abtteries are full? I am just baffled here. I was expecting a much better result with $700 worth of new batteries.

The batteries do need to be broken in but I think you have a problem. Double check that all the batteries are wired correctly. It sounds like you may have one wired backwards. If they're wired correctly do individual a voltage test and post your numbers.
